Don't forget that during those times, prominent military or administrative figures were shifted where necessary. And due to the similarity of names in general regions and their mispronounciation by different peoples, we are not exactly sure for the precise location of origin of quite a few people. Markos Botsaris was indeed in the army of Ali Pasha, but many Greek military leaders sprung off from the ranks of the Turkish army or navy, as well as from other countries' armies too.
